  • LC Sciences - microRNA Microarray Service - Product News - Oct 8, 2009 - Sanger miRBase microRNA Sequence Database Updated to Release 14.0 : October 8th, 2009 - LC Sciences now has standard arrays available for all species listed in the newly created Plant MicroRNA Database (PMRD). The plant miRNA database (PMRD) integrates available plant miRNA data deposited in public databases, gleaned from the recent literature, and data generated by the database organizers. This database contains sequence information, secondary structure, target genes, expression profiles and a genome browser. In total, there are 8433 miRNAs collected from 121 plant species in PMRD, including model plants and major crops such as Arabidopsis, rice, wheat, soybean, maize, sorghum, barley, etc.

The miRBase Targets site and pipeline have devolved into the Enright research group at EBI under the name MicroCosm (http://www.ebi.ac.uk/enright-srv/microcosm/htdocs/targets/). All pre-existing Sanger site URLs should forward to their new locations. Please update your links, and note the new contact email address (mirbase@manchester.ac.uk). miRBase 14 is now available at http://www.mirbase.org/. Each feature is actually a miniature (270 pl) reaction chamber. We do not spot pre-synthesized peptides onto the array; instead, each peptide is synthesized in parallel in an individual reaction chamber. Not only can we synthesize a unique sequence in each chamber but our unique synthesis chemistry also makes it possible for us to vary the density of peptide synthesized in each chamber. Repeating sequences of the same peptide can be synthesized at different molecular densities and thus are presented at different “concentrations” creating a gradient across the array.

  • LC Sciences - Company Press Release September 17th, 2008 : Recently, researchers at Baylor College of Medicine employed a discovery strategy of computational prediction and microarray expression profiling to uncover a large number of novel small RNAs in embryonic stem (ES) cells3. Dr. Preethi Gunaratne and co-workers reported using computation, custom small RNA microarray from LC Sciences, and validation experiments to uncover hundreds of novel small RNAs in ES cells. These small non-coding RNAs (ncRNAs) were from adult tissue progenitor transcript sequences and are micro-conserved elements. The detection probes were designed for custom array synthesis by LC Sciences, Houston, TX (www.lcsciences.com) and included the standard microRNA (miRNA) sequences in miRBase4, a comprehensive panel of 2,617 micro-conserved ncRNA sequences, and several hundreds of literature reported small RNAs or miRNAs.  Two generations of custom array designs were used for optimizing the probes. These profiling studies using ES cell lines as well as normal adult mouse tissues identified 545 small RNAs that are enriched in ES cells over adult cells. Of these, more than 100 exhibited down-regulation in ES gene-knockout cells typical of miRNA.

OligoMix® synthesis is based on a patented synthesis technology developed by our partner, Atactic Technologies (reviewed in Gao et al., 2004. This technology allows parallel synthesis of a large number of different oligo sequences using conventional DMT-chemistry (Caruthers 1991) at high yield. The synthesized sequences are removed from the surface and processed using our proprietary protocols to provide the final product.

  • LC Sciences - Small Non-Coding RNA Discovery Microarray Service - Application Note : Recently, researchers at Baylor College of Medicine employed a discovery strategy of computational prediction and microarray expression profiling to uncover a large number of novel small RNAs in embryonic stem (ES) cells4. Dr. Preethi Gunaratne and co-workers reported using computation, custom small RNA microarray from LC Sciences, and validation experiments to uncover hundreds of novel small RNAs in ES cells. These small non-coding RNAs (ncRNAs) were from adult tissue progenitor transcript sequences and are micro-conserved elements; the detection probes were designed for custom array synthesis (www.lcsciences.com). In addition to the standard miRNA in miRBase, a comprehensive panel of 2,617 micro-conserved ncRNA sequences and several hundreds of literature reported small RNAs or miRNAs. Two generations of custom array designs were used for optimization the probes. The profiling studies using ES cell lines as well as normal adult mouse tissues identified 545 small RNAs that are enriched in ES cells over adult cells. Of these, more than 100 exhibited down-regulation in ES gene-knockout cells typical of microRNA.

  • LC Sciences - DNA/RNA Aptamer Microarray Service - Application Notes - Mapping a specific binding sequence of an aptamer oligonucleotide : Mapping a specific binding sequence of an aptamer oligonucleotide to decrease the molecule size for many practical applications such as drug molecules - Identification of key positions of a consensus sequence for enhancing binding affinity (possibly by modifying those positions) for an aptamer drug candidate. Through this strategy, we can map a small but highly specific binding aptamer oligonucleotide. Background - Macugen (pegaptanib sodium) is an ophthalmic aptamer drug being developed by Pfizer/Eyetech for the treatment of the 'wet' forms of age-related macular degeneration (AMD). The consensus sequence is CGGAAUCAGTGAATGCTTATACATCCGt, an RNA 28 mer where all pyrimidines are modified with a 2'-F and the all the purines (except 2 As) are modified with a 2'-'OMe group. Our aptamer chip is a powerful tool for further refining the consensus sequences identified from the in vitro evolution (SELEX), by finding the minimal length of oligonucleotide required for specific binding (core sequence) and systematic modification of the core sequence. The above example shows a strategy for searching the region of core sequence, which will show highest binding signals.

Dr. Christoph Eicken (Head of Technical Services, Microarrays) will be presenting a poster: Proteomic Kinase Substrate and Phosphopeptide Chip Technology for Protein Profiling - Although a number of proteomics technologies are well-developed, the demand for reliable, sensitive, accurate, and comprehensive measurements of protein expression remains unfulfilled. Our work is based on using a) protein kinase (PK) phosphorylation activities and b) phosphopeptide-phosphoprotein binding domain (PPEP-PPBD) interactions to detect protein in complex biological samples. We have a novel, in situ, on-microchip synthesis technology (µParaflo®) that allows us to construct in situ synthesis of high-density peptide arrays according to custom designs. We also apply this flexible peptide array technology for rapid and reliable quantitative measurements for phosphorylation and protein binding – 41 96-well titer plate experiments (i.e. conventional experiments) can be accomplished simultaneously on one chip. Our ultimate goal is to provide new, powerful research and clinical study tools to address the critical needs in proteomic research, clinical diagnosis, and therapeutic treatment.

The regulatory effects microRNA of are widespread and microRNAs have recently been implicated in various diseases of the blood, stem cells, brain, and other tissues. MicroRNAs are expressed in the blood. A study involving sickle cell diseases revealed that there is significant microRNA expression in red blood cells and another showed that microRNAs are highly expressed in the ischemic brain and can be detected in blood samples.
